Delete the offending distfiles and let them be downloaded again. FYI,
eclean only clears out things that are no longer in the portage tree
by default. Even if you use the destructive option, it doesn't
doesn't remove currently needed ebuilds.
If you still get mismatched files, try a different download mirror.
Alternatively, if you are _really_ _really_ sure that the sources are
good, you can do an "ebuild
/usr/portage/cat-egory/pkg/pkg-version.ebuild digest" to force portage
to accept the current distfile that you have. This will be undone the
next time you sync, and again, you should be really really sure that
the sources are good, because this will bypass a critical security
feature of portage.

It should still exist, but it should be a symbolic link to ../usr, not
a directory.
