Unfortunately none of the two options seem to work with gnome.
But it did give me some ideas and I did try something that does solve
the problem.
Adding either
<DefaultMergeDirs/>
or
<MergeDir>applications-merged</MergeDir>
to
$HOME/.config/menus/gnome-applications.menu
I think this is a workaround for a bug, so I am going to report it.
