Just curious - are you using prozilla by any chance during the
bootstrap installation?  I had the same problem, but I emerged
prozilla right off the bat, and was (and still am) debating if there
might be an issue with using prozilla and it not honoring the mirrors
set in GENTOO_MIRRORS.
