Well, as you are probably now aware, deleting files from portage's
database is not a good idea.
You _could_ recreate them with values equal to the counter
kept in /var/cache/edb/counter. Slotted packages might have
some issues. You best recourse is to emerge -e world with
AUTOCLEAN=no, then emerge clean.
