Yep. I came across this as well. To illustrate the trigger:

jason@localhost ~ $ cd /var/db/pkg/sys-libs/
jason@localhost /var/db/pkg/sys-libs $ quickpkg glibc-2.3.4.20041006/

produced a broken package whereas:

jason@localhost ~ $ cd /var/db/pkg/
jason@localhost /var/db/pkg $ quickpkg sys-libs/glibc-2.3.4.20041006/

did not. This has been fixed and released around portage-2.0.51_rc6.
