Here's a thought.

In the install hook in portage, maybe a good idea would be to record all
files that were affected by running chpathtool. Somewhere in /var/db?

In the "clean" hook (of emerge -C) or the "update" hook (for when
re-emerging a package), delete or re-record all files affected by
chpathtool?

That would make it at least a bit easier to run chpathtool globally when
copying the entire prefix.
