Well actually I have seen it on ppc64 and now on a new prefix on amd64.
Packages that are masked in profile/package.mask appears as masked when
looked at with eix (and I updated the database) but are still being
queued for install (and more than once failing miserably).
On my ppc64 it guile-2.0 on my amd64 prefix dev-libs/boost-1.58.0 is
failing to install and after looking it is masked and I haven't unmasked
it. As a temporary measure I think I will link profile/package.mask in
etc/portage/package.mask.
