Please change those labels to e.g. "chap:ebuild-vars" in the process.
Every "chapter" reference to a "sec" label looks like a bug to me.

I don't know how everyone feels about additional TeX dependencies, but
the cleveref package is designed to solve exactly this problem:

Instead of "chapter~\ref{chap:...}", cleveref lets you write only
"\cref{chap:...}", and the correct word, capitalization, and
non-breaking spaces are inserted automatically.
