No, in the same way that you don't have to re-"textify" text files, |

re-JPEGify images or re-compress gzipped files. |

If, of course, you have 32-bit executables on the encfs filesystem then |

they will need to be recompiled or at least your 64bt system should have |

multilib and all the 32bit dependencies to run said executables. |
