I made following 2 tests
1)
Booted "Gentoo install-amd64-minimal-2006-1"
Ran
# shutdown -h now (also tried "poweroff")

System halted but not poweroff

2)
Booted "Knoppix 5"
Ran
# shutdown -h now

System halted and poweroff immediately.

I think it is the problem of Gentoo not hardware.
